The Rad52 protein and its homologs play critical roles in eukaryotic homologous recombination. In the present study, we have determined the crystal structure of the N-terminal, homologouspairing domain of Rad52. The structure revealed an undecameric ring that has an exposed groove essential for DNA binding. Amino acid residues inside the groove are directly involved in DNA binding as evidenced by mutational analyses.

The method of three-dimensional image reconstruction from electron micrographs is described with reference to the use of symmetries of specimens. Among the symmetries (two-dimensional translational symmetry, helical symmetry, icosahedral symmetry) which have been dealt with so far, the helical symmetry is fully described concerning its nature and its use. The practical aspects of the method, including manipulation of the phase data, are also presented.

DNA, which carries genetic information, is easily damaged by reactive oxygen species,UV radiation and chemical agents, and DNA integrity is maintained by various nucleic acid enzymes. We carried out X-ray crystallographic studies of two types of nucleic acid enzymes, oxidative nucleotide hydrolase MutT and translesion DNA polymerase η. In this review, I will describe the mechanism of high substrate specificity for oxidative nucleotides by E. coli MutT and the visualization of nucleotidyl transfer reaction by human DNA polymerase η.

This paper reviews theoretical calculation of ELNES using first principles band structure methods. A core-hole is included in the calculation, and the matrix elements of the electric dipole transition between the ground state and the final state are computed. The satisfactory reproductions of the experimental spectra are commonly brought about by employing the sufficient large supercells. The orientation dependence of ELVES for wurtzite-A1N is discussed. The dependence was found to be much larger in K edges as compared to the L2.3 edge. The large projection dependence is predicted in O-K ELNES of SrTiO3. It was found that those spectral changes according to the position of the projection are caused by the unidirectional Ti-O-Ti bond in SrTiO3. Theoretical calculation of the low loss spectrum from SrTiO3 is also discussed.

The first half of this chapter is devoted for describing: 1) a brief history of profile functions in both neutron and X-ray powder diffractions, 2) the relation between the Voigt and pseudo-Voigt functions and that between the pseudo-Voigt and Pearson VII functions, 3) the methods of asymmetrizing the symmetric profile function, and 4) the effect of profile-function truncation in powder pattern fitting. In the latter half of this chapter, the theory and application of the pattern decomposition method are described. Examples are pattern decompositions by using the individual profile fitting method and the Pawley method, The use of convolution function in pattern fitting derives the physically meaningful information from the profile shape. A sophisticated example of whole-powder-pattern fitting using a lattice-direction-dependent profile-width-model is given.

Vaults are among the largest cytoplasmic ribonucleoprotein particles and are found in numerous eukaryotic species. Although roles in multidrug resistance and innate immunity have been suggested, the cellular function remains unclear. We have determined the X-ray structure of rat liver vault at 3.5 Å resolution. A vault particle shell was composed of 78 MVP (Major vault protein) chains with 39-fold dihedral symmetry. The shoulder domain of MVP is structurally similar to SPFH (stomatin/prohibitin/flotillin/HflK/C) domain involved in lipid raft association.

The crystal structure of 8-HDF type photolyase from <I>Anacystis nidulans</I> showed the similarity of the backbone structure with MTHF type <I>E. coli</I> photolyase but completely different binding site of the light-harvesting cofactor. This is a first example that homologous primary and tertiary structures in closely related proteins recognize two different types of cofactors at different binding-sites. The structure and function of photolyase and its cofactor recoginition are reviewed and discussed.

Dark-operative protochlorophyllide reductase (DPOR) catalyses the reduction of protochlorophyllide (Pchlide) to chlorophyllide a, which is a key step in the chlorophyll biosynthesis pathway. DPOR is a nitrogenase-like enzyme consisting of two components, BchL and BchNB, which are structurally related to nitrogenase NifH and NifDK, respectively. We determined the crystal structure of the catalytic component of DPOR, BchNB, in Pchlide-bound and Pchlide-free forms. BchNB has a novel FeS cluster (NB-cluster) coordinated uniquely by one aspartate and three cysteines. NB-cluster is located at the spatial position corresponding to an electron mediating FeS cluster, P-cluster, in nitrogenase NifDK. A Pchlide molecule found in the Pchlide-bound form is accommodated in the cavity surrounded by many hydrophobic residues. We propose a unique trans-specific reduction mechanism by comparison between the Pchlide-bound and the Pchlide-free forms. The spatial arrangement of the NB-cluster and Pchlide is almost identical to that of the P-cluster and FeMo-cofactor in nitrogenase NifDK, suggesting that a common architecture exists to reduce chemically stable multibonds of porphyrin and dinitrogen.
