High-speed, fully automated data collection allows us to conduct DNA Monozukuri (manufacturing) based on a large number of 3D structural information. In the process of designing and synthesizing prototype DNAs by mimicking structures deposited in Protein Data Bank (PDB), brushing up their functions, and obtaining the finished products, each of the previously- and newly-solved crystal structures will be respected and reviewed/observed in more detail than before.

There are five macromolecular crystallography beamlines at the Photon Factory. All beamlines support fully automated unattended data collection and remote interactive data collection, and users can select them when they submit beamtime requests. The beamlines also support browsing of results of the past experiments as well as the automated data analysis pipelines. The interactive data processing and raw data download from remote will be supported in the next autumn.

The recent developments of automated data collection and remote access technologies at synchrotron facility are highly remarkable. Here I describe our recent attempt to identify phosphates using their anomalous signals without visiting synchrotron facility. Crystals were screened using automated data collection with the X-ray at the wavelength of 1.0 Å. Then the solvent around the qualified crystals was removed by deep-UV laser ablation. The diffraction datasets were subsequently collected from the solvent-removed crystals using the X-ray at the wavelength of 2.7 Å. Anomalous Fourier map from the dataset collected with 2.7 Å X-ray was superposed on the electron density map calculated from the dataset collected with 1.0 Å X-ray. The two maps clearly indicated the positions of non-Carbon/Nitrogen/Oxygen atoms in the crystal. Our trial proved that considerable parts of the experiments in the synchrotron facility could be performed from the remote site.

Photosystem II (PSII) is a multi-subunit protein complex embedded in the thylakoid membrane and splits water molecules, producing electrons, protons and molecular oxygen in photosynthesis. We started to purify and crystallize PSII in 1990, which led to the first crystal structure analysis at a resolution of 3.7 Å in 2003 using SPring-8. The resolution of the structure was raised to 1.9 Å in 2011, which was considered a breakthrough in the filed of photosynthesis because, on the basis of this atomic resolution structure, it became possible to discuss the molecular mechanism of the water-splitting reaction. We are continuing our studies to obtain much more precise information on the oxygen-evolving complex (OEC) at the S1-state of the Kok cycle and to analyze the intermediate state structures using femtosecond X-ray pulses from XFEL of SACLA.

In the protein crystallography, antibodies are frequently used as ‘crystallization chaperones’, where their binding facilitates production of high-quality diffracting crystals of complex macromolecules that are otherwise resistant to crystallization. To develop an ideal antibody fragment, we have designed a novel antibody fragment format, called ‘Fv-clasp’, that is a fusion of an anti-parallel coiled-coil structure derived from the hMst1 SARAH domain to the Fv fragment of an antibody. We have demonstrated that Fv-clasp has superior properties over conventional antibody fragments including Fab and single-chain Fv(scFv)in terms of producibility, stability, and crystallizability.

Poly([R]-3-hydroxybutyrate)(P(3HB))and its copolymers are accumulated by a wide variety of microorganisms as intracellular carbon and energy materials, and are extensively studied as biodegradable and biocompatible thermoplastics. Recently, we succeeded in obtaining strong fibers and films by new drawing techniques from microbial polyesters produced by both wild-type and recombinant bacteria. The improvement of mechanical properties of fibers and films is due not only to the orientation of molecular chains but also to the generation of a planar zigzag conformation. The structure of strong fiber with tensile strength of over 1.0 GPa was analyzed by micro-beam X-ray diffraction and X-ray micro-tomography with synchrotron radiation. The strong fibers and films were completely degraded in environment or by extracellular PHB depolymerases. In this article, I present the processing, mechanical properties, highly ordered structure and biodegradability of strong fibers and films produced from microbial polyesters.

The Toll-like receptors(TLRs)are a family of pattern-recognition receptors that recognize pathogen-associated molecular patterns and activate innate immune system. TLR8 is activated by single-stranded RNA or synthetic imidazoquinoline compounds. We determined the crystal structures of unliganded and liganded TLR8 to clarify signaling and activation mechanism of TLR8.TLR8 monomer was ring-shaped structure in which N- and C-termini interacted directly. Both in the unliganded and liganded forms, TLR8 formed m-shaped dimer in which two C termini converged in the middle. Ligands were located in the two equivalent positions in the dimerization interface related by the non-crystallographic two-fold axis. The C-termini of the two TLR8 protomers were separated by 53 Å in the unliganded form; whereas, C-termini of the two monomers were brought into close proximity(~30 Å)in the liganded form, which would enable the subsequent dimerization of the TIR domains and downstream signaling.

Electron 3D crystallography is a useful method for structure analysis from tiny and thin crystals of membrane proteins and protein complexes, which often yield crystals too small or too thin for even the synchrotron X-ray beam and X-ray free electron laser. More importantly, it can visualize the charged states of amino-acid residues and metals, as the diffraction pattern formed by elastically scattered electrons is directly related to the distribution of Coulomb potential. Here we introduce the development of this technique and structure determination with charges, and discuss further applications including a suitable treatment of electron scattering factors of charged atoms.

Molecular crystals seem rigid, fragile, and lack flexibility. However, in spite of such an appearance, this decade has witnessed flexible responses of molecular crystals, induced by external stimuli such as light, heat, humidity, mechanical force, and so on. Such molecular crystals belong to the family of soft crystals due to the flexible features and the response to gentle stimulus. This article reviews the history and recent advances of photo- and thermo-mechanical soft crystals.

Iron is an essential element for almost all living organism as it serves as a catalytic center for redox and metabolic reactions in many enzymes. Bacterial pathogens have evolved the efficient systems for the heme acquisition to survive in the host tissues and body fluids, because the heme is a rich source of iron. Pathogens grab the heme from the host hemoproteins and import it into cytoplasm by using many proteins including hemophore and ATP hydrolysis-driven transporter. In this review, recent discoveries in the molecular mechanism of the heme acquisition, membrane transport, degradation and sensing of the heme, with particular emphasis on the recognition of the heme and the dynamics of protein conformation from structural viewpoint.
