The history of optical microscopy was started by van Leeuwenhoek, who discovered microorganisms for the first time in the world. Even at that time, the most essential powers of the optical microscopy were high spatial resolution, high sensitivity, and detection of motion. In this small review, we will recall how these three powers of optical microscopy have extended biophysical sciences. Detection and analysis of the individuality, distribution, dynamics, and history in the biological scales from single molecules to cells and tissues were the major roles of the optical microscopy. These roles inevitably lead optical microscopy to proceed toward the computational sciences.

Carnivorous plants produce morphologically complex leaves that serve as a trapping device. Among a variety of the trap leaves, pitcher-shaped leaves have been considered to have evolved by drastic morphological changes, since no evolutionary intermediate has been identified in both extant and extinct species. Here we review roles of organ polarity and cell division patterns in the pitcher development, as well as applications of vertex dynamics model to understand leaf development. Development and evolution of pitcher leaves are inferred from both experimental and computational approaches.

G protein-coupled receptors (GPCRs) constitute one of the largest superfamily of proteins in the human genome. Since GPCRs are major drug targets, a pharmacological evaluation of compounds on a GPCR is an important process in drug discovery. Here, we review the past trends of the in cell single-molecule measurement of GPCRs, many of which were focused on dimerization of GPCRs. Then, we introduce our recent study regarding the drug evaluation based on a general feature of a diffusion-function relationship of GPCRs. We also discuss the future applicability of the present study in pharmacology and drug screening.

We review the relationship between information and thermodynamics, especially with focusing on the issues surrounding the Maxwell’s demon. Furthermore, we briefly introduce our experimental demonstration of an “information-heat engine”, which can pump heat from an isothermal environment by using information about the system’s microscopic degrees of freedom.

These days, “Data Science” becomes a new trend of science by accumulation and analysis of scientific big data. This data science is considered to provide a very useful approach for, in particular, biological science because of its very diversed characters. Here, we point out the essential issues in biological data science, and how they could be solved in the PDB (Protein Data Bank) archive, which the authors manage as PDBj (PDB Japan), one of the wwPDB (world wide PDB) members with the global cooperation.

The rhodopsin research has been one of the major topics in the biophysical research field for more than 40 years. The discovery of channelrhodopsin was only the product of the rhodopsin research, but the successful application of channelrhodopsin in neurons in the early 2000s has dramatically changed the strategy in neuroscience research afterwards. As a matter of fact, the new scientific term optogenetics is now widely accepted in the neuroscience and the optogenetic manipulation is an essential tool to develop the field. The author reviews the history of optogenetics.

Proteins do not instantaneously finish the synthesis and folding into functioning products, but experience the nascent peptidyl-tRNAs, defined as “nascent chains”, during the translation. So far, nascent chains are regarded as transient intermediates during the protein synthesis. However, recent advances have revealed that nascent chains are directly involved in a variety of cellular processes including self-maturation and the quality control system of protein and mRNA. In this review, we summarize recent progress on noncanonical translation dynamics and co-translational folding.

How can evolution shape a diverse biological world from a lifeless molecular world? In vitro evolution of artificial molecular replication systems is an attractive approach to investigate possible pathways of a simple molecular system developing towards biological complexity. We describe the progress of experimental investigation to test evolvability of molecules from the pioneering Spiegelman’s work to our studies on an artificial RNA replication system. Especially, we found that coevolution with parasitic molecules is a key to extend evolvability for emergence of diversity and continuous evolution.
