Dolphins have bio-sonar ability called echoiocation. Clicks, echolocation signals, provide various biological information, such as, species, target range and acoustical survey effort of dolphins. Acoustical measurement is anewly developed method to observe underwater behavior of vocalizing animals.

The neural system is believed to have such a capacity for self-organization that it can modify its structures or behavior in adapting to the information structures of the environment. We have constructed a mathematical theory of self-organizing nerve nets, with the aim of elucidating the modes and capabilities of this peculiar information processing in nerve nets.We first present a unified theoretical framework for analyzing learning and selforganization of a system of neurons with modifiable synapses, which receive signals from a stationary information source. We consider the dynamics of self-organization, which shows how the synaptic weights are modified, together with the dynamics of neural excitation patterns. It is proved that a neural system has the ability automatically to form, by selforganization, detectors or processors for every signal included in the information source of the environment.A model of self-organization in nerve fields is then presented, and the dynamics of pattern formation is analyzed in nerve fields. The theory is applied to the formation of topographic maps between two nerve fields. It is shown that under certain conditions columnar microstructures are formed in nerve fields by self-organization.

Recent studies on chromatin structure have elucidated a subunit structure called nucleosome, which consists of 200 base pairs of DNA, two molecules each of the histones H2A, H2B, H3 and H4, and one molecule of histone H1. The nucleosome core contains 140 base pairs of DNA coiled on the surface of a histone octamer. Nucleosome cores have been crystallized and shown to be flat particles with dimensions of 110×110×57Å.Nucleosomes seem to persist in DNA replication and transcription. Judging from the fact that the DNA coding for active genes is preferentially digested by DNase I, the templateactive chromatin has an altered conformation of nucleosomes. Evidence is accumulating to suggest that the increase in DNase I susceptibility of active genes is attributable to histone acetylation or to interactions with nonhistone proteins. Poly ADP-ribosylation of nuclear proteins is also suggested to play a role in chromatin function.

Recent advances in the study of hemocyanin (Hc) are reviewed briefly.Although subunit structues of molluscan and arthropodous Hc have been analyzed extensively by electron microscopic and ultracentrifugal techniques, the nature of cooperative interactions between the subunits is not well known yet. Ligand binding properties of Hc are described by the cooperativity model of Monod-Wyman-Changeux, though considerable modifications of the model are needed to fit experimental data.The binuclear cuprous structure of active site of Hc has been established recently by physicochemical methods such as electron paramagnetic resonance and resonance Raman spectroscopy. N atoms are suggested as ligands of the cuprous ions.Crystallographic studies of Hc are being attempted, and it will give informations about the structure of "copper pocket" of Hc.

cDNA display is a robust and versatile in vitro protein selection tool developed on the basis of mRNA display. In this tool, a protein is covalently linked with its coding cDNA via a specially-designed puromycin-linker to improve the stability of the molecule. As a result of the stabilization, cDNA display succeeded in extending the variety of libraries (e.g., modified peptide library) and target molecules (e.g., cell surface molecules). Thus, this technology will enable to design functional proteins and peptides which could not be evolved by the previous in vitro protein selection tools.

Although one would expect to use genomic data to discriminate diseases/phenotypes, this is a complex and hard task as key information to achieve it is spread over high-dimensional spaces. To address this issue, we envisaged that clustering similar variables, e.g. genes, would facilitate the identification of such information. Thus, here we have developed DeepInsight, a method comprising three steps: rearrange variables, extract features, and construct a classification model. Non-image data are transformed into image data allowing us to apply and take advantage of the learning capabilities of Convolutional Neural Networks (CNNs). Our experiments showed that with real data, such as cancer transcriptome, DeepInsight achieved much higher accuracy than typical machine learning methods. Our methodology has the potential to contribute to various biomedical applications and improve feature and structure extraction in non-image data.

Estrous cycle which is observed in non-pregnant mammalian females and composed of follicular, ovulatory and luteal phases can be designated as short circuit of complete reproductive cycle, since estrous cycle is devoid of most time-consuming phases of both pregnancy and lactation. Different patterns of estrous cycle correspond to the ecological status.

Collective motion organized by autonomous motile elements is ubiquitous across scales, from motor proteins, flagellated sperms, to animals and fishes. Such motile materials are called active matter, and collective dynamics of active matter attracts broad interest from physics and biology due to their potential in exploiting universal feature of ordered structure and dynamics in biological systems. Here, we describe collective ordered phase of bacterial vortices under confinement with designed geometries. The transition of ordered vortices can be controlled by geometric rule derived from Vicsek-style model. This finding may bring design principle of collective ordered phase of confined self-propelled particles.

The Snake Cube Puzzle made of a linear array of 27 cubes and its modified and extended versions are used as theoretical models to study the mechanism of folding of proteins into their sequence-specific native three-dimensional structures. The problem of protein folding is reviewed very briefly by comparing it with the problem of genetic code. It is stressed that the folding process is basically a physical phenomenon. The consistency principle advocated nearly 40 years ago to explain the folding mechanism is briefly reviewed. The result obtained by using the models provides a semi-quantitative manifestation of the consistency principle.

Simple mathematical models of optimal copulation time, postocopulatory guarding, and precopulatory guarding of males, where the concept of an evolutionarily stable strategy (ESS) is used, are reviewed. The method by which these kinds of game theoretic problems can be solved is demonstrated, and parametic dependency of the optimal strategy is examiled. Actual observational and experimental examples are discussed in the light of predictions of the models.

Biological molecules fluctuate at room temperature in solution, because of the thermal motion. A relationship between fluctuations and biological reactions should be clarified for understanding molecular mechanism of biological reactions. Some methods to detect protein fluctuations are reviewed. In particular, a recently developed time-resolved method to measure the fluctuations based on the transient grating is described. This method was applied to a reaction of a blue-light sensor protein TePixD. This result clearly demonstrated that the compressibility, which reflects the fluctuation is enhanced during the reaction. It was also found that this enhanced fluctuation is a trigger of the reaction, supporting the importance of fluctuations for the biological function.
